Good article! One easy way-out to reduce egg contamination would be introducing litter treatment or litter amendment using Litter Acidification to sanitize litter. Other management strategies mentioned in article are equally important.

INTERESTING ABOUT CONTAMINATION OF HATCHING EGGS. TO SOLVE ALL THE PROBLEM IS ENOUGH USE OUR OZONE GENERATORS, WE INSTALL THEM IN OUR INCUBATORS AND HATCHERS SINCE 1987.

This is good article about contamination of Hatching Eggs for understanding how eggs are contaminated at the farm. 

Mostly contamination of eggs occured when the floor laying is more. egg gathered from the nest late, the feet of hen is contaminated with wet liter, Contaminated Egg collection Trays and egg boxes. To avoid contamination of eggs don`t use pulp trays for because its disinfection is not possible. Egg storage room should be properly disinfected. Nesting material should be clean and free from bacteria and mold. Nesting material should be kept closed to avoid wild birds.This should be properly disinfedted before use. Hands of workers should clean. More care should be at later period of life because in late age eggs become thin shell.

Good article about contamination of Hatching Eggs.In addition proper nutrition will help in healthy cuticle,shell,shell membrane.If sanitory measures mentioned and proper nutrition is followed it will solve all the problems.
